I thought it was Marcellus's soul in the breifcase, for a few reasons including the ones above - but also that the studenty people who they are going to get the case from are actually devil worshippers. Marcellus had sold his soul to the devil in some Faustian pact, but then thought better of it so told Jules and Vinnie to get it back. That's why the case was on 666 combination.
The reason they did get shot when the guy comes out of the bathroom and the bullets go straight through them is because they are doing God's work (ie saving a soul). Jules realises this and changes his ways and goes off in that fish van or whatever, but Jules doesn't and ends up dead on a loo.
The only problem with the whole "soul in the breifcase" thing is Tim Roth's character asks "is that what I think it is?" I mean how the fucking hell would he know?
