i always stay at the twin peaks hotel, on market street, between church and sanchez. it's not right in the mission - it borders the castro - but the prices are good, it's clean and i've always felt very safe there. i don't have the phone number with me, get hold of the berkeley guide (i would totally recommend this anyway) or try the web for the number.
there's a youth hostel around the back of the civic centre station. can't remember its name but DON'T let your partner go there. it horrible, the rooms are like prison cells and they ripped me off.
