Does anyone know of good books on the city of Edinburgh, Scotland, its history as well as where it is today, that dlv deeper than the standard tour guide?

Capital of the Mind by James Buchan. I ain't read it but I bought it for my pa, who was born in Leith and pines for the grubby, pre-regen port of his youth. The guardian had a thing on it in the Saturday review a month or so back. I think it's pretty good

although I think the emphasis is on the 18th c and the Scots enlightenment. But that's when most of the action was anyway

Not on Edinburgh per se, but a good read is The Scottish Enlightenment; The Scots' Invention of the Modern World by Arthur Herman. It's basically a history of modern Scottish intellectual life, so obviously a lot of it is based in Edinburgh, though not all of course. Lots of good anecdotes about Edinburgh life, the construction of the new town, etc. There's a lot of stuff about expat Scots as well which kind of reads as though just about anything good was invented by a Scot ... but still, makes for a good read.

Try Scott's Waverley.

I don't like it, but it sounds useful here.

What about Confessions of a Justified Sinner for all the cool Arthurs seat bits?
